Talk to your hiring manager (in my store they're called the "Associate Relations Manager") about it. This happened once for me too, I got Kroger milk and juice and the employee discount only worked for the juice. They just did a custom loyalty refund but in my case it was easy since I only got like 2 things. Sometimes the system has a glitch and doesn't retrieve the discount properly for every single item, but it's easy to get it refunded.
